I don't know guitar, but as a clarinetist, you should really be working on the circle of fifths (major scales,)http://www.guitarlessonworld.com/lessons...
and maybe minors. It also really depends what kind of guitar you're trying to play, classical, rock, folk, ect. When you get a sheet of music, look at the chords symbols (if there are any, like in jazz music) and search the scale as soon as you can, and start practicing all the scales in the chords of music. Even if you're not fantasic in these scales, you get a better sense of where these chords are coming from.
